resistence while driving

While driving my truck, it seems to have resistence coming from somewhere, you can see the rpms fluttering while driving. It doesnt do it while the truck is in nuetrual. Only when i have it in gear. Whaat could cause this? I recently put a SB DD with new throwout and pilot bearing. Where should i start to look? Since this resistance has started i also have had bad mpg, i used to get 16-18 highway now im only getting 10-12

2001 F250 7.3, 250/100, gtp38 w/ wicked wheel 2, ts6, SB DD, 4inch straight pipe, 4inch lift on 35s
