Idle fluctuation in Park

I have a 2008 5500 6.7 Cummins that got the DPF stolen off of it, so it got strait pipe and a H&S to keep running, later it also got a EGR delete to get rid of a faultily EGR Valve. Last weekend I needed the H&S tuner, so I pulled it off and did a stock tune + delete with EFI live. We never had a problem until this AM and now it is idling funny in park. It will idle at random different RPM, but it stops when when you hold on the brake and no issues in drive. This makes me think it has something to do with the high idle, after a quick browse through the file I am not seeing anything that stands out. Can anyone point me in the right direction, this is my first time doing any cummins tuning.

800 to 1500 rpm, it will hold a rpm, them drops down, then back up or down to a new rpm. I didn't have had a chance to log it. I went and grabbed my scanner, then truck quit doing it.
