Engine paint

Engine is fully assembled minus alternator and is semi degraded.

Have you guys painted an assembled engine like this or only prior to assembly? Bought a couple cans of cummins beige and am debating painting the whole thing or just throw it in the way it is.

Many have painted assembled engines. Just tape over or cover anything you don't want paint or a different color on.

Will painting the tops/nuts on my studs affect the future retorques?

In my mind it probably would have any adverse effects. Any paint in the few exposed threads would probably get removed as the nut is threaded off.

Pretty easy to mask off the bolts and top of the studs...
