Should I be worried/shopping???

I changed my external tranny filter for the third time last night (every 12k miles this one is at 36k) and the fluid looked fine perhaps a bit darker red then new out of the bottle...and like all three times the filter was a combo of dark red/black in color...Im a lot better at it then before and acutally got the canister down without spilling it and shined my drop light in the fluid it held and notticed a swirl of the black stuff on top (clutch material I guess) but also 2 or 3 (not many) small metalic flakes..(size of black pepper grain)...The tranny seems to be performing flawless .....so give me the scoop....
I took her to the ford house to have her flushed and they told me they just drop the pan not actually flushed so I have been looking for someone near with the machine but have come up empty....so Im gonna do it...soon...
