I finished my valve body mods, which included a Transgo TFOD-Diesel kit, all new electronics, Borg Warner Gov psi, 2nd gear lockup mod. I went for 2 test drives before remembering to pull the trans relay. I cleared all the codes, remembered to install the jumper, then test drove it again. All my gears shift fine. I still have codes that wont clear.

I do not have a check engine light. I pulled codes with the key switch, then used my scanner to clear them. After each drive I get these codes. I had zero codes to begin with. Should all the codes clear? Do I keep certain codes because of the mod? Or could I have cooked/zapped something because I drove for 30 minutes with mod done and trans relay installed? Thanks
