Will my 2nd gen trans fit?

I had a a 47re built for my 2nd gen and was told the trans was good for 1996-2002. I never ended up installing the trans and now sold the truck.

I recently bought a early 2004 3500 Common Rail. Will my 47re from the 2nd gen work? If so should I have any portions of the 48re swapped in?
