tranny wont come out

My tranny had a bump, at all time some times louder then others. Third gear is out also so decide to have rebuild with complete cryoed gears. Drop it off and they call me and say they can't remove my tranny from they motor. Maybe a twisted input I'm not sure can anyone help o I have a 3850 southbend. Thanks guys
 
possibly input issues, are you positive clutch discs were installed correctly? I had a customer install the discs wrong one time and had to cut the bell housing and unbolt pressure plate then pull trans. It had stripped the end of the input. Good luck, also possible gauled pilot.
